  I don't know if it is religion that is destroying humanity or people's interpetation of various religions into intolerance and try to force there beliefs on others no matter what consequences come from it. Although religion is the root cause of most of the strife in the world, most religions are basically good for the fact that they give people a moral code. I've read a passage out of the Koran that actually is a command from God or Allah, whatever name you choose, that tells Muslims to protect all Synogouges, Churches, and Mosques against oppression. This is the same passage that goes on to describe the meaning of holy war or jihad as protecting these three places and the beliefs they stand for. I'm not sure about how the rest of the Koran defines jihad, but usually things like this are manipulated by mankind to serve there own purpose. Like you mentioned the Catholic Church of the Middle Ages often did this in their policy of intolerance of other beliefs even though Christianity teaches tolerance for the most part.
